Way to unlock the quest: Talk to Bones (after you progress to the third chapter of the game).

You get the opportunity to receive this quest soon after you progress to the third chapter of the game's story line, probably after you already recruited everyone for the spirit ritual. During one of the conversations with Bones, you learn that commandant Sebastiano (the leader of the inquisition, whom you met on Tacarigua) is preparing an attack on your fleet. It will be carried out the next time that you use the ship (regardless of the destination) and you will have to play this quest, as a result.
After the sea battle starts, wait until you gain control of your character and attack the two Soldiers. Remember that, you should keep running around, while fighting, dodge and try to parry blows, in the case of melee combat. Also, do not allow yourself be surrounded, because it is going to be difficult to get out of many narrow passages.
The next part assumes that you attack the enemy ship. Run up to one of the two interactive cannons and start firing. First of all, aim at those of the enemies that are also using cannons. Apart from that, a very important issue is that you hold down the key/button for covering, for several seconds. Do that whenever a shot towards your character is fired. If you ignore to do that, or are too slow, you will lose some of your health. After you have eliminated the gunners, deal with the remaining, armless, soldiers. In total, there are 10 NPCs to kill (200 Glory Points).
Wait for your character to aboard the enemy ship and attack the groups of Soldiers. Just like earlier, you need to keep moving around and dodge the quite strong attacks in melee.
Finally, you will have to fight a duel with Sebastiano. He deals quite a lot of damage so, keep running around and dodging, as well as parrying the commandant's blows, if necessary. Defeating Sebastiano (75 Glory Points) ends this quest and you take over the Inquisition's ship.
