This page of the Final Fantasy VII Remake Intermission guide shows the location of Prayer Materia, hidden in Shipping Facility area.
Prayer Materia can be found after reaching Shipping Facility, after the battle against Shinra officers that pursued Zhijie.
The screenshot above shows the location of Prayer Materia. To access it, you need to reach Shipping Facility - Upper Level area.
After defeating the soldiers turn right and continue to the ladder - we've marked the descent with the yellow arrow.
The Prayer Materia is guarded by two Lesser Drakes, which have to be dealt with.
As most flying beings appearing in FF7 Remake, Lesser Drakes are vulnerable to Wind, so your best bet would be to use Aero/Aerora Materia or Windstorm (especially when combined with Sonon attacks). This type of attack not only will deal the most damage, but will quickly fill Stagger gauge.
