As you progress in the main story, you will acquire better weapons, including some new items (bombs, sling, throwing knives). You can use resources to upgrade the weapons you already own. It will make them more durable and their damage will increase.
You will probably use mostly your bow. It is great at quietly eliminating enemies from a distance. Further upgrades will allow you to unlock the Longbow and the Double bow (both of these upgrades are related to Jayma - bringing her to the village and upgrading her hut). The first one is slower, but allows for more precise aiming. It also deals more damage (a headshot results in death, you'd have to use two arrows with a regular bow). The Double bow shoots two arrows at once, so it's perfect against weaker enemies who can be killed by shooting their chest. Remember that its range is smaller.
A club is the best choice for melee. It's fast and durable, and it can hurt multiple enemies at once. When you bring Karoosh to the village, you will be able to unlock the Two-handed club. You will quickly find out that the regular variant is superior because of its speed.
A spear can be used to stab or throw. In case of melee attacks, it's great, maybe a bit worse than a club. When it comes to ranged attacks, throwing a spear deals massive damage and usually kills an enemy or a larger animal.
Wogah the Crafter will unlock throwing knives and the Berserk Shard. Especially the latter is worth taking a closer look, because it makes the enemies attack their allies. This way you can poison one enemy (preferably a heavy one) who will kill his allies and die a moment later. A regular knife is lethal in headshots, but it's harder to aim than a bow.
Jayma will let you unlock the sling. It will take place of the rocks you throw to distract enemies. This weapon, unfortunately, has a low range - it comes in handy mainly when you run out of ammo or when you want to unlock an achievement related to it. Traps are worth mentioning as well - they are useful mostly in hunting, but it's not their only application. You can use them while escaping, making the enemies run into a trap.
Bombs are the last type of weapon. Sting bombs let you stop an enemy (extremely useful against tougher enemies) and attack him when he's stunned. Bees will attack other enemies close by, too. Bringing Dah to the village unlocks the Berserk Bomb - it works just like the Berserk Shard, except that it affects all enemies in its range. When you take over the Izila fort, Roshani will teach you to craft Fire bombs. They are similar to Molotovs - when thrown, they explode, igniting everything around them. There is one more advantage to these weapons - they can be dropped on enemies with an owl (it requires a skill called Owl: Weapon Drop).
