You have to secure this hive while completing the Heart of Darkness side quest and you can reach it by swimming through underwater corridors. In order to clear the hive you must find and kill four monsters responsible for breeding the infected.
You can get to the temple by completing a challenging mountain climb. You must visit this place while completing the An Unfinished Story main quest.
The lighthouse is a safe zone. You can also find caves under the lighthouse and you must explore them while completing the The Thrill of the Chase: Sea from Way Up High (artifact search).
