Below, you'll find a complete list of all the secrets available in the seventh mission, as well as their precise localization. The list includes bonecharms, runes, paintings, blueprints and audiographs.

Rune #1
The first rune is located on the first floor, in the room with the safe hidden behind the painting. You can collect in only in unaltered present. It's best to do it before you talk to Stilton.
Bonecharm #1
The first bonecharm is located in the present, in the dinning room. To get there, you'll need to activate two levers in the past, you'll find them on the balcony, jump onto the third chandelier, return to the present and access the attic from there.
Painting #1 and Blueprint #1
The painting and the blueprint are in Stilton's vault, next to the dinning room on the ground floor. The blueprint is inside the safe.
Bonecharm #2 and Safe #1
The safe with the bonecharm is in a locked room. If you're in the vault, follow the advice below.
As soon as you finish searching the vault return to the present and slip through the small gap in the wall. Having explored the room, go back in time and crawl under the desk shown on the screenshot. There's some coin under it (and some sleep darts inside of it - you'll need them later!), collect it and return to the present (remaining under the desk). This will enable you to find a hidden passage leading to the locked room.
While still in the present, destroy the bloodfly nest, collect any blood amber you can find and return to the past. The will be a safe there, locked and requiring a code, with a dead hound beside it. A note left by the carcass will inform you that the person responsible for this room is to dispose of the dead dog. Pick up the carcass, put it inside the oven on the left and push the red button, altering the timeline. The bloodfly nest blocking access to the destroyed safe will be gone. If you return to the present, you'll find the safe door lying on the floor, and on it the code that can be used to open the safe in the past. Inside, you'll find a good amount of valuables and a bonecharm.
Painting #2
The second painting is on the first floor, in the room accessible through the destroyed balcony.
Rune #2
The second rune is on the first floor, in the room next to the place where you found the workers. Get rid of them to change the timeline and use the scaffolding to access the room through the window. Go back in time to find a rune laying in the container.
Rune #3
The third rune is in the flooded basement. Having knocked out the enemies, go to the past and pick up the valve laying in the corner. You have to toss it to the adjacent room through a breach in the wall, you can destroy the bloodfly nest while you're at it. Once the valve is in the right room, return to the present and jump through the breach, following your valve. Having the right tool in the right timeframe, use the valve on the pipe to the left to stop the leak. Now you can go back to the past and pick up your rune.
Bonecharm #3
While in the basement, head for the elevator in the past. Climb on top of it and return to the present, you will fall through the roof and find yourself inside the elevator, where you will find the bonecharm.
Bonecharm #4
The fourth bonecharm can be collected only if you first incapacitate Stilton in the past and alter the timeline. The bonecharm will be on the desk in Stilton's new office.
Bonecharm #5
Another bonecharm in this mission that can be collected only if you've knocked out Stilton and altered the present. You will find it in Dust District, inside Lucia Pastor's apartment, as soon as you exit Stilton's manor.
Rune #4
The fourth rune is in the western part of Dust District. Head right and climb the scaffolding shown on the screenshot. The prize in on its far side.
Bonecharm #6
The sixth bonecharm is on the roof of a building in Dust District.
Bonecharm #7
The final bonecharm can be obtained only if you refrain from talking to your dear pal Sokolov for 10 seconds and prioritize scraps of immortal power instead of your eternal friendship. Just kidding, simply pick it up.
