The short answer to the question is - yes. Aware of the hacker's presence SHODAN will from time to time send against you new enemies. On this page of the guide you will learn exactly how enemy respawn works. We also write how to reduce or completely stop enemies from respawning.
How does enemy respawning work?
When traversing the previously visited corridors of the Citadel space station, you can encounter new enemies, even if you have already "cleared" the location.
You can witness the enemy respawn process yourself when opponents will suddenly get out of an elevator hidden in the floor.
It is also worth remembering that in some locations and story episodes the digital antagonist will display an increased activity. In these areas, you can expect even more enemies.
An example of such a sequence could be the path to disable the laser on the Research Labs deck.
How to change the frequency of enemy respawn?
The first step to deal with respawning enemies will be taking control of the Restoration Bay. Activating the stations will not only allow you to be reborn after death, but will also stop SHODAN from producing more cyborg soldiers.

Some Citadel decks, however, have special rooms that are responsible for producing new opponents.
An example of this type of place is the Robot Maintenance on the Research Labs deck. That small room located inside the complex and guarded by a code has machinery - deactivate it to prevent SHODAN from producing new hostile robots.
More on how to get to the hidden room in Robot Maintenance can be found on the page What is the code for Robot Maintenance doors in Research Labs?.
