Get on the Balakovo's deck

Look at the patrol boat next to Kursk. Look at the railing. You can attach something to it.

Go to first officer's quarter and take a crossbow from the left wall. There is no string. Go to leisure room and take broken balalaika from the coach. Use combat knife to cut three strings from balalaika. Connect the strings in one very strong string and attach it to the crossbow.

Now go to emergency pod. In the hallway take a piece of pipe (next to the hatch), the same one which Milena earlier used to open pod's door.

Then go to the weapons officer's quarter. In the corridor open the locked metal locker on the right by using the pipe wrench (you need to use it three times). Look inside the locker - you will find a short piece of rope. Take it.

This time go into the common room (another door, on the left from the cargo hold). Look at three colour balloons (red and blue on the floor and yellow on the chair). Take two of them.

To know the password pour the cocoa powder onto the lock. Click the lock, you will see a fingerprints on the touched buttons. There are four buttons touched: 3, 4, 7 and 9. It seems that there are 24 versions of the safe code (4!). All of the possibilities in the table below.

Now you can try which version is the right one. It's 7439 - after clicking the buttons push the arrow.

From the open safe take plans of the Kursk and construction plans for bombs. Go onto Balakovo's deck.

Go back to the submarine

You need to rid of the mercenary who is standing before the cargo hold's door. Hit him by using crowbar or pipe wrench. Simple.

The more complicated matter is with two mercenaries standing on the Kursk's deck. Look at the gangway which is connecting both boats - you will see the guards.

Now load the flare gun with the flare gun ammunition (you need to use the ammunition with the gun, not the other way round) and shoot to the mercenaries. Now Milena has two options to get rid of the mercenaries - she may hit them or they may fall into the water while they will be running through the gangway.
