Manual page #1
The first page can be collected either by a flying character or when the water gets into the ship, so you can swim there. This is over the blue rotating wheel inside the boat.

The next page is somewhere in the middle level of the ship, in a corridor on the left. You can collect it after melting gold rocks with a laser.

On the first bigger curve of the corridor leading down-right you can find a passage hidden behind a wall - there is a manual page.

The fourth page is granted for destroying all the treasure chests in the corridor.

When you get to the bottom of the cave in the second part of the Dark Depths, look for a hidden passage on the left, somewhere on the halfway of the wall. You can find there some studs as well as a manual page.
Pants
To get the pants you need to get behind the gold wall which is in the corner of the tunnel.
You get the pants for destroying three gold fish. The third one is in the top-right corner behind the hidden passage.
